NTFS Permissions Windows Authentication

I have Windows authentication setup. So I'm logging in using a user that is in our Windows AD. However, if I give that same user full rights to the home directory, that does not allow access. I still have to add the group "EVERYONE" and give full rights to be able to see and transfer files. If I'm using Windows Authentication, how can I give rights to the folder using the same AD user I'm using to logon and NOT have to have "EVERYONE" access.

I think it is NTFS folder permissions, not WingFTP's permissions. Normally, you should have full NTFS permissions for the local folder, then WingFTP's user can have upload/download/delete permissions.
